I'd say its a even 50/50 on who wins unless I'm missing something from resident evil. Wesker is stronger physically than Fontaine and probably has a better regenerative power, but Fontaine has incinerate which could absolutely get around Wesker's regenerative powers.

I mean he literally died to Lava. Plus Fontaine had varied arsenal of powers to use and incapitate Wesker.

Yeah Wesker was still alive and kicking after like a full minute in lava while doing a double overdose he also survived alexia's flames which can turn giant bones into ash so the lava was hurting him but it's not what killed him. Plus he was weakened at the time he was legit doing a double overdose lol

I mean thats lava from a volcano that he had to be submerged in and even then he still almost brought down a helicopter while waist high in the lava. It took 2 direct rpg's to bring him down even while he was in the lava.

Fontaine I think, just the sheer versatility of all the various Plasmid would grant him and in his final form he should upscale any other being in rapture which would include Big Daddies which could endure the crushing pressure of the ocean and have the strength to topple small buildings
But I don't know much about Wesker or his feats so take this with a grain of salt

Connections:
- Both present themselves as allies (Fontaine under the guise of Atlas and Wesker as a trusted S.T.A.R.S. captain) only to be revealed to be twist villains orchestrating events from the shadows.
- Both undergo genetic enhancements to gain massive power (Fontaine through excessive ADAM and Plasmid use and Wesker through the Progenitor Virus and later Uroboros.)
- Both eventually mutate further into monsters (Fontaine who mutates from a semi normal looking human to a grotesque, glowing mutant covered in glowing veins from excessive ADAM mutation and Wesker who mutates further into his Uroboros Mutation form for his final form in Resident Evil 5)
- Both are opposed by men (Jack and Barry Burton) who were once under their control with Jack who was manipulated by Fontaine as Atlas and Barry who was blackmailed by Wesker. In both cases, the villains threatened the men's families, Jack through the Little Sisters and Barry through his wife and daughters, only for both men to ultimately turn against them.
