The 2 had great chemistry, were ambitious and more importantly were too dangerous. Yes they screwed up by trusting Henry but they single handedly wiped out the triads, they took out black gangsters, destroyed the Irish mob, destroyed the greaser gang etc. they took care of businesses, assassinations and Vito damn near took out falcones entire empire by himself with joes assistance in the end. The same falcone who the commission greatly feared. They did all of this in their 20s, the commission greatly feared what would happen if the 2 of them grew more ambitious and took over.
