People are saying the signs are transphobic because they conflate "man" with peeing one way and "woman" with peeing another way. That can be seen as denying that trans people are the gender they say they are if they don't have the equipment to pee in that specific way.
That's very different to your analogy about the presence or absence of urinals in a specific toilet, which does nothing to indicate that trans people don't exist and therefore wouldn't be seen as transphobic.
