PhD in Mathematics
I'm currently pursuing a Master's degree in Scientific Computing. If I want to pursue a PhD at TU Berlin or any other university or research institute in Berlin, how should I proceed?

Having good grades and more importantly a good MSc thesis is a start.
Good luck, but sometimes you just cannot pick the institution to do your PhD in. Oftentimes if you are good enough and your thesis advisor has a grant/job opening, you may continue right away, or your advisor might recommend someone who does, but if there is no budget, there simply is no budget, no matter who you are. If you are open to new places, then there are probably some emailing lists etc in your desired area of math.
Simply talk to your thesis advisor about all these once you are writing your thesis.
