They do understand how Logias work; Logia users can be caught by surprise or before they react and still be hit by non-haki attacks. This is shown in Chapter 158 on page 6, when Luffy hits Smoker from behind because it was completely unexpected. They can also be overpowered by stronger elements or their elemental weakness. This is shown on multiple occasions, but most notably when Spoiler

My primary issue with the assumption that lightning is an elemental superior to fire. Magma is portrayed as being the most direct step above fire, being much hotter as well as having more substance (smothering the fire?).

Lightning being the superior to fire and therefore able to just bust through the logia elemental form seems presumptuous.

Well when Akainu burns Ace, he says, "I am magma, that which will burn even flame. There is an enormous gap between your strength and mine." This means that what matters is the intensity of the element, which in this case is heat, that determines which element is superior. This is why the Hie Hie no Mi, belonging to Aokiji, is stronger than the Yuki Yuki no Mi, which belonged to the Snow Bird Woman from Caesar's Lab. Since Lightning is hotter than Magma, using One Piece logic, Lightning should be the stronger element.

Okay but is the lightning Natsu uses hotter than the magma Akainu produces?

Yes. Extremely much very yes.

The temperature of Earth's core is about 11000 F, for comparison, and you'd be pretty hard pressed to call that molten core of solid steel "magma", which rarely breaches the 2000 F mark in its more typical form. 2000 F is hotter than pretty much every standard type of "fire" on the planet, but there ARE still plenty of exceptions (plasma torches, white phosphorus, etc.)

So "hottest Fire" ~= "Lava" <<<<< "Lightning"

No, is the lightning being produced by Natsu ever portrayed as being that hot in manga? Just because real lightning is that hot doesn't mean that lightning Natsu is using that hot.
